Yeah, the most silly plot point - if aliens enter the shelter so easily what the point fighting humans in a battle, just sneak in a compact WMD inside (atomic, bacteriologic or some futuristic starfaring tech bomb) inside and set it off with a timer.

To be fair, in S01 it was said that the queen needs the humans for the key to evolution or whatever that is. That's why she has allowed shelters to survive all this long.

Government changed, Queen now deposed and running with pro-human renegades under her daughter command while Griefas seems to be set on the total victory for Sidr side and seems have no problem infiltrating the shelter personally.

And it weak a plot point back them - if they really was needed, it was better to study subjects in the controlled environment, not let them run wild with weapons powerful enough to be a threat to the existence to your barely-survived civilization. For example collect specimen on a early stage of invasion or pick some humies surviving in cities outside shelters if Queen realized the need too late and not bothered capturing anyone before that declaration.

also, i'd argue this runs against the plot considering it just usurped everything she did since the start of the season.
it would have been more in line with plot progression if it was adam or one of the other ones that destroyed sidr that showed up and took her away under a similar promise.
